The overriding plot was a mish-mash depending on too many coincidences to get it started, too much focus on Dana Brody for half of Season 3, no focus on Brody at all for most of that same half, and then a messy plot that briefly came together and then became slipshod. The season finale was superb - Carrie watching her lover be executed and then drawing a star on the wall of fallen agents when the CIA director refused to do the same for Brody - but it was a mess. I think that there's a reason Seasons 1 and 2 were nominated for Best Drama by the Emmys and then Season 4 and 5, but NOT season 3. The Emmys will usually go on autopilot nomination for many series year after year (its actually one of my biggest bugs about them) but in this case Season 3 was so messy that even they wouldn't acknowledge it. (For the record, I think Season 6 was as good and should have gotten nominated for Best Drama.)
